When tips are disabled the "type card" button shows up on the sale app after the merchant selects charge. However, when tips are enabled, the button disappears. Is this a normal workflow for the clover flex 2?

I believe this has to do with what mode (customer or merchant facing) the device is assumed to be in. If the tip screen is displayed the device is assumed to be in customer facing mode, and manual card entry is disabled (by default, not sure if there is a way to enable it) for customer facing mode.
Is there an alternative way a merchant would be able to enter a manual card entry?
Not that I am aware of, at least not from the sale app when tips are enabled.
