I am not trying to access Rewards data and I know that isn't exposed via API. I am wondering if I create/pay/refund an order via API and have an existing customer attached to that order does their reward data get updated?

Clover Rewards do not look for orders that are made via the API, so all points are omitted. Unless the orders are made with Clover Online Ordering.
