Permissions issues on Virtual Machine

We have an app which is working on our dev kits but not on our virtual machines. The dreaded 403 issue with the message saying the package doesn't have MERCHANT_R etc
I'm 100% confident it has the correct permissions but something weird is going on.
Can somebody help me troublshoot this please?

Did you ran the setup shell script to target environment on your emulator?

Before installing the Production or Sandbox apks, you'll need to setup the target environment, else weird things occur. Previously, by just logging onto the correct Environment APK everything worked but something along the path changed. This also happened to me several times. I can't precise when this was enforced or it is at all, but I know it resolved some of my prior issues.
