Apple Pay via API call

I am interested in creating an external web app that can push orders to Clovers via API call. Would it be possible to use Apple Pay as the payment method for this? Similar to what is described here, except instead of with a CC number, with an Apple Pay token? https://docs.clover.com/faq/#how-do-i...

Per our App Market policies, you may not use any 3rd party payment processor, such as Apple Pay in-app-payment. (We do support Apple Pay via NFC)

We also offer an API for remote payments.

Doesn't the functionality described in the Bierhaus blog post violate that policy? How does it work?
