Integration with Clover that isn't published from the Clover App Store

We have a Saas based web and mobile application for the fitness and health industry to manage their gym or studio. We are currently not wanting to deploy the application from the app store. Once we have our customer try our software, they then apply for a Clover only account get a MID. Does anyone have an example of how they integrated their software solution with the Clover Gateway for managing card on file and one time transactions? What was the process for authorizing your solution with the Clover API's and which one did you use, E-commerce API or something else?

Our ECommerce API is the only option for card-not-present transactions - https://docs.clover.com/docs/ecommerce-api-tutorials.
