As a developer I see the merchants list and we can edit everything about them. Will this be the case with all of our clients? Can we edit their clover systems from our end without creating an app? Even if they already have clover?

Only Clover have remote access to the merchant's devices upon merchant's requests & approval. It's out of the question for access for this.
